It was that somehow wp had put two different versions of the permalinks code in the .htaccess file during the WP upgrade process which was screwing up the rewriting of the cloaked urls. I just noticed that it's giving all 404 errors now when I click on a cloaked link. Not sure on what version of WP it stopped working. I'm using 3.1.1 now.
